First thing is write down your idea: i can suggest MindMap and in particular FreeMind. Useful tool to organize (or dis-organize) your idea.
For me is important to have something on screen, in front on me, so i can understand if all beatiful game elements fit together.
What tool or metodology do you have when you organize your idea?
